The phrase is usually "you can't judge a book by its cover" ('a' instead of 'the').
I'm not sure what you mean by contents and numbers.

I mean, contents of the job, not number of the job. I want to say is 数字よりも中身が大事.
someone tends to put emphasis on how many jobs others do, but the important thing is what others do.

Them: "They only work one job? They must be lazy."
You: "They work sixty hours a week. Don't judge a book by its cover."
It works if they mention a specific point (laziness).

In that case, where the boss is (presumably) familiar with the worker, it seems a strange phrase. It's usually used when the person who is judging has little to no knowledge of something other than the one thing they're judging on.

maybe a better phrase for your situation is "quality over quantity"
