I disagree that it has a passive nuance, but I can imagine a situation (or understand a perspective) in which someone would think that.
To me, I take it three ways:
1) As a (preemptive)way to tell someone he/she needs to be patient;
2) as a response to someone who is being impatient;
3) as a way to accept things will be done on their own time (and for the person who is realizing this to either let go of trying to control the situation or to be at peace/be chill).
I think this may be one of those phrases where it is no longer a matter of simple meaning but is instead up to the speaker’s/listener’s point of view/life philosophy.

@doru1234 I think that’s the real challenge with communication! The *meaning* behind what is said, not just the words but how it is intended & how it is interpreted or received, can be very difficult to communicate & be successfully understood as it was intended/meant.
The bright side is that you are already so advanced in your English that you’re at the point where you are dealing with this!

I could see this being said when a parent is making dinner, and their children keep asking when it's done. "It's done when it's done!" ("get off my back/stop annoying me!")
It is also possible that someone is being lazy when they say this.
"I thought this would be done today?"
"I don't know man, it's done when it's done."
It probably depends on context.
