The second sentence is improper grammar; the first sentence is fine. For the second sentence, if it only had "the train has arrived," then it would be fine. But without the "at" (which is used to denote that the station is a place, not an object) then it doesn't make sense.

The second sentence is incomplete. the first one is the right way to write the sentence.
"The train has arrived the station" doesn't sound natural to me.
"The train has arrived at the station" is the correct way to write the sentence.
