In general: 'Therefore' sounds more academic. It is usually better for academic writing.
You wouldn't use 'so' in formal writing, but it is more common in speech, especially non-academic speech
EDIT: I should say, this is for 'so' and 'therefore' when for similar uses
Also, be careful:
So is a conjunction and can be used like this (like "and", "but", etc...):
"I woke up late, so I missed the bus."
But therefore can't join the sentances the same way.
You'd write:
"I woke up late. Therefore, I missed the bus."
Finally:
"I woke up late. So, I missed the bus." <-using "So," to start a sentance is more informal
